The directions where I am located (about 1/2 way through) state that I am to jump over some boxes blocking a stairway up, kill, gather and flip a switch, then return to track and continue...however I am unable to jump over said boxes and I can't continue until I flip that switch. HELP!

I think you are talking about the boxes blocking the stairway with the tripmines. You should be able to crouch jump these pretty easy. If not, you might have a bug. After killing the soldiers and flipping the switch come down the stairs and turn left to new railcar or you will be in for an unpleasant surprise.

Um, you don't need to flip the switch I think. Depends where you are. Guess what (major spoiler)? You don't need the railcar. Just walk along without touching the middle electric rail. That's your problem. Remember, you don't need the railcar to get through.
